The entire point of shinji and asuka's dynamic is that it's a doomed attraction. The last movie did an entire scene about this. Yes, they're into each other, the writing makes it obvious. But at the end of the day, they're both validation-starved immature kids with clashing personalities and they can't give each other what they need, and the series knows this.
