When spaniards ruled over the Philippines they governed it directly from their province of new spain aka mexico city. All orders regarding the Philippine colonization came from spaniards in Mexico, and even most of the modern Filipino vegetables brought by colonists didn't come from Europe, corn and tomatoes went directly from Mexico to the Philippines by Spanish colonists because the journey was way easier.

This don't mean the Mexican government after spain peaced out governed over that island though.

I am aware of that. It was not the only occasion in history something like that happened. As an example, from 1808 to 1821, Rio was the capital of the whole Portuguese Empire. That never made Goa or East Timor Brazilian colonies, though.

But since we are at it, a fun fact: Brazil as an independent country actually had a "de facto" colony in Africa. "De facto" because it officially belonged to Portugal. It was located on the Coast of Cabinda, Angola. It lasted only 3 years, though. From 1827 to 1830.
