I'd go as far as say that they either
a)inspired and encouraged him to do it but never disclosed they were CIA.
b)Lee Harvey was CIA operative himself

Facts: George Joannides was a psy-op agent and he was currently undercover as a pro-soviet communist. He was GS12 level operative, not some small bean. He had rented an office just upstairs from Lee Harvey's pro-cuba association's office, and the newly released documents confirm that Lee Harvey was considered an "asset"

The story I find most plausible is that the CIA killed Kennedy, but they didn't mean to.

It was supposed to be a scare. The CIA was trying to convince Kennedy that the dirty commies were after him, so he needed the CIA, and he needed to let them invade Cuba and do whatever else they wanted to do.

Except a bullet that was supposed to be a scare-him-straight near miss turned into a One-Hit-Kill, and the CIA goes OHSHITOHSHITOHSHITOHSHIT WE JUST K I L L E D T H E P R E S I D E N T OHHHHHH SHIIIIIIIIIT and begins a desperate coverup.
